После обновления Joomla 3.9.12. перестали отображаться кнопки соц сетей.

Они отображаются у вас, но по всей видимости у вас включена пристыковка кнопок с левой стороны. Но из-за особенностей вашего шаблона и стилей top: auto не работает, задайте фиксированный top: 20% или любое другой значение.
