Можете подсказать как настроить генерацию ссылок для AMP страниц.

weeblr.com/joomla-accelerated-mobile-pages/wbamp

Плагин создает страницы для мобильного поиска google с ссылкой вида /one-sample-page --> /one-sample-page/amp
Сейчас пришлось добавить в исключение amp но уже начались появляться неправильные ссылки для этого плагина.

И еще сайт доступен по ссылке с /index.php подскажете как это поправить?

добавьте стоп слово amp в настройках плагина.

А ссылки будут появляться не правильные... это же дубль хоть и на нем есть каноникал, это не гарантирует, что это не будет посчитано дублем.

index.php мы не будем редиректить ни в коем случае, так как это черевато проблемами с расширениями, которые используют этот путь как точку входа. Плюс /index.php это все таки не логический путь - это физический файл к которому можно и иногда нужно обращаться.
